Encrypt your operating system with Truecrypt, copy the files from the external device into the encrypted container without worrying of the tracks. Assuming you cant keep the OS encrypted, back up your TC container with the data, reinstall your operating system, when this is done copy your encrypted backed up container without opening it. Now you have what you wanted but you can't open the data inside the encrypted container without leaving tracks on the OS.
